I just used the patch to upgrade to Elxis CMS 2009. After i visit my site
http://www.rentasite.co.gr
it automatically turns to
http://www.rentasite.co.gr/en/
showing the front-end of my Eshop
Edit:
If anyone wants to reproduce the problem, close your browser. Open it, and type the URL
http://www.rentasite.co.gr

Ok SOLVED.
In "Languages Manager" English was
again
re-published. I unpublished it and everything is ok.

Read this:

You should also update eshop to v1.1 and all of it's modules to the latest versions.
After this update eshop URLs will change from .../com_eshop/... to .../eshop/...
Eshop v1.2 comes also soon that will give you the option to switch to SSL mode automatically on certain tasks.

Better open new post.
Note
you forgot to update eshop's seopro extension in folder includes/seopro/.
Copy
administrator/components/com_eshop/includes/seopro.com_eshop.php
to
includes/seopro/
renamed as com_eshop.php
I know that because I see that your top menu generates the old style URL for eshop.
The new URLs are backward compatible to the old ones, so both will work and you wont have error 404 issues.
