Upgrades from 2008 to 2008.1 and 2009 : Template's layout

When we update from Elxis' 2008 version to 2008.1 and 2009, "Elxis Updater will also update the default okto template... Elxis Updater will reset this template to the default layout and style", as elxis.org says.
=> But, what does it mean exactly ? F.ex. "only" the Logo, the Headlines, the Footline, etc., perhaps the Columns' dimensions, etc., or may be even more (fex. Menus, Frontpage module, etc) ?
Excuse newbies' ignorance, but it's better to be well informed, in a crystal-clear manner, before attempting dangerous "upgrades", which risk to damage the layout...
(By the way : Why lose precious Time -and risk damaging errors, etc- by making 2 upgrades, instead of just one (1), directly from Elxis' 2008 version to its 2009 version ?)
Thanks in advance for a prompt and clear reply, if possible.

all that you mention is clear... and well explained...
from any UPGRADE
YOU MAY LOSE
ANY CHANGE-MODIFICATION in every file that you did so.. any file.
the best way(and this is not elxis only) of upgrade is to do it in steps... even in your life out there is better to walk rather than jumping!
TIP:
to avoid override your tpl after any update, just rename it
1- download it to your computer
2- rename folder
3-open templateDetails.xml find and change the tpl-name
<name>okto</name>
save... and upload the folder with the new name in your server!
Notes:
- linux users, make sure(look in hidden files) that after you modified-saved templateDetails.xml you haven't in tpl folder a
~
templateDetails.xml, delete it!
- Okto is made under GPL ... respect the work that other people did, do not remove their references
- do not remove-rename okto in your server... but make a new copy and then rename it!
